My passport birthplace is Greece. What should I do to cancel it to change my passport birthplace(GR) to my NSO birth place(PH)?

You can't do anything! Birth place is a birth place it doesn't matter what passport you get. You can change your nationality but not your birthplace. All you need to do is present your original birth certificate and it should be authenticated at the Philippine consulate in Greece if you wish to apply for Philippine passport.
