Good Day!

I am currently employed in a private company on October 21, 2013 with a minimum salary.

Last May 1, 2015 I received a salary increase of 9,500 per month. Instead of receiving a higher pay check, it goes even lower because of the taxes that was deducted from salary. And the worst thing is that I have a tax payable of 2,000 plus at the end of the year 2015. The Company HR explained that it is because I have no tax remittances from the month of January 2015 to April 2015 and I have to "pay" those months. (Note that January 2015 to April 2015 I have no tax remittances because I am a minimum wage earner during those months).
My question is: Am I obliged to pay those tax payables?
Should I complain this to the BIR?

I'd say the tax computations will be annualized so if at the end of the year the whole income is taxable then the correct computation should be done.

Yes your HR is correct, if you have been receiving minimum wage and your increase is minimal you will have lower take home than before the increase. Worse the months where you had been receiving minimum wage will now be subject to tax.

Ang lalabas eh magkakautang ka pa na tax for those months na before tax exempt ka.
If you have time, you can go to the BIR and have someone explain it to you in more detail and just to check if their computation is right. But expect mo talaga na you have to pay for january to april 2015.

I empathize. You have those BRIGHT POLITICIANS to thank for man.. a friend of mine went to his HR manager to have his salary decreased because of that dumb clause. To no avail of course.
