Can an employee be terminated due to misrepresentation of educational qualification after the employee has boarded? Employee presented TOR and the school recently confirmed (through background check) that the TOR presented is fake. Background check is a prerequisite to boarding but the employee was allowed to board in good faith after having presented TOR due to urgency of requirements.

Yes. The act is fraudulent in nature as there is dishonesty and the employee can be terminated on the basis of serious misconduct.
